It is which system will own the master employee record, because whichever one does becomes the thing every other tool reads from, and the thing you are stuck with at appraisal time. Letter templates, reimbursement flows and approval chains can all be reconfigured later. Moving the record itself, halfway through a financial year, cannot be done quietly.

Decide now whether the HRMS is the source of truth and the recruiting or payroll tool follows it, or the reverse. Companies that never decide end up re-keying joiners into three places and reconciling headcount by hand.
Shift rosters, comp-off, sandwich-leave treatment, different holiday lists per state, and one location that still runs on a biometric device are where these systems break. Take your messiest real policy into the demo rather than a clean one. If the vendor answers with a customisation project, that is your implementation timeline appearing early.
Indian payroll has to handle items such as PF, ESI, TDS, professional tax and gratuity. Ask precisely which of these the platform calculates, which it produces returns or challans for, and which your accountant still files. Rules and thresholds change and vary by state, so confirm the current position with a qualified advisor rather than trusting a configuration screen.
Migration is the part nobody demos. Ask what happens to past salary revisions, mid-year joiners with previous-employer earnings, and closed exits. Then ask what an export looks like on the day you leave, and whether it includes documents and audit history or only the current-state tables. A system that is painful to leave is not a loyalty feature.
